I’ve found a great map showing the differences between the versions of Ghost in the Shell continuity for anyone who's interested. As can be seen, the films aren't directly related to the original manga (continuity-wise), the same way the Stand Alone Complex series isn't, so the manga-Motoko is not really the film/SAC/etc-Motoko. I’d say the Arise series is more closely related to the Stand Alone Complex series and/or the movies than to the manga. At least mood-wise.
Given that the new series will be the first anime based directly on the manga (with manga-Motoko), so there will indeed be quite a mood shift from other media.
